Getting Mirage tower a second time (tourmaline desert)

Sounds like you found 4 mirages (the one before you checked the tower, then three more). It needs to be three. Try finding two more. If that doesn't work then the counter might have reset and you can go find another. -
Realistically your Pokemon are too low level. All the ones you take against Shelly need to be on par with hers. Other than that, Illumise has Prankster, and its Rain Dance will stop Flame Burst from setting the field on fire. Have Meinfoo use Fake out on Illumise to stop the rain for one turn. Hopefully Growlithe will knock it out afterward. That still leaves Araquanid to set up rain, but it at least doesn't have Prankster.

If you have a Noibat from early in the game it learns WW at 40 IIRC.

I went and checked the file and you’re right. Looks like they are still there and should appear at day or night. I’ve never encountered one though.

I believe its not there anymore, you can only get it from the Growlithe egg event.

When was your last backup save? If it was recent try switching over to that one. Otherwise post your save-file and someone should be able to fix it.

If you have anything that can force those Pokemon out (Roar or Whirlwind most likely) you can remove them from the field, and since their seeds are used up they switch back in with their proper types intact.

You don't need surf. Go back to the Darchlight Woods and head south. There will be three pillars that you can jump on which will take you down to the river, and then there will be two stones which you can jump over to make it over the river. From there head to the shore. Same thing. Go right from where you are, and go down until you find the pillars you can jump down.

What seems to be the issue? I loaded your save up and it worked fine. Same thing as above. What is the problem with the Oshawatt?

Go to the place you got the burn heal, go right to the intersection, then go north. He'll be up there IIRC.

Check your attachments. (Click username up top, and click my attachments). Delete old ones until you have some space. Your save file shouldn't be more than a couple hundred kilobytes. Are you sure this is the right file? My computer does not recognize it as a .rxdata file. -

The second is Taka, the third is Zel and Taka in a double battle. And that one is really hard. It was my bet about where they'd all white out. The next two Pulse Pokemon are Muk in the Factory and Abra in Tanzan Mountain. Also, "I have a fire type, a flying type, and a poison type, the grass gym shouldn't be bad" (paraphrased.) Me:...have you not learned your lesson?

Adding in a new generation of Pokemon and shifting around events and locations for all of them probably didn't speed things up much either.

Wrong game. Nope. The Flying gym is the last gym available in Rejuvenation at this time. IIRC there should be a message that you've reached the end of story content.

Welcome. Best tip for playing the game is be patient and don't rush. The difficulty is higher than a normal Pokemon game, but so long as you remember that Ame is tricksy (and she hides items everywhere) you really shouldn't find the challenge insurmountable. -
It also has to be windy IIRC.
