I always thought the Sonia in the Pokeball Factory was the same as the Sonia we fought in Akuwa Town. Perhaps she didn't have all her Pokemon during the first encounter and so that did not count as a loss, to an extent? Either way, the Deathwings do eventually bring the player and Aelita to Blacksteeple regardless of defeating Sonia in battle, so they didn't technically fail in chapter five. -

While I do not know how to change the keys for the aforementioned reason, I do know that Q/W has replaced PgUp/PgDn in v13.

Wishiwashi in a trick room setting.
Really fun when on your side.
And not-so-fun when on the other side. I would say to grab a reeeeeaaaaally big net, but I'm afraid they'd just Hydro Pump their way out. Water gun from all the mini Wishiwashis is actually stronger than a Hydro Pump! So good luck when they simultaneously use Hydro Pump, lol.

Litten learns Parting Shot as an egg move in SwSh but not in SM/USUM, so that might have something to do with it.

I had similar questions when trying the puzzle myself. Although, to be fair, if you battle the guy who gives you instructions on how to complete the gym puzzle (right up the rock climb point), he'll give you the needed solution if you win.
