Although now removed in the latest ep there was a small boy near the train in the middle of the Spinal Town that when ever you talked to him would simply say: "I like trains." This could had been a reference to the ASDF movies where a characters only says those exact words. SO now I'm wondering, any other references that you've come across in the game so far?

Well, the game corner has a couple:

The way the NPCs there describe the multiplayer games makes it sound strikingly like Leauge of Legends

There's a girl there who talks about this cool fangame called "Pokemon Reborn"

And the fact that the Lottery woman is another color than the others, that color happening to be white, and her name HAPPENING to be Rarity, I'm not sure that's just a coincidence.

Also, correct me if I'm wrong, but when Cain randomly starts singing, the lyrics are actually from openings of the Pokemon Anime. Or at least, some of them are, because I definitely recognized them.

Also, in a couple encounters with Team Meteor (all of them optional), they have this motto that you know would've never been written if it wasn't for Team Rocket's role in the Anime.

You are correct. Ame has all of Cain's "singing moments" transpire from the anime show. I can personally confirm this as I partially work with the game as well at times. owo

The "trains" thing could also be a reference to FFVIII where one of the protagonist says the exact same words

Also in the grand pokemon center where you start out a woman sitting there will recite different lyrics with each episode, except for this last one, the lyrics are the same which are from D City Rock from Panty and Stocking, others that i can remember off the top of my head are Lykke Li lyrics (which made me outrageously happy because I love Lykke Li) and others.

Outside the Appophyl Academy grounds where you first meet Kiki, there's a girl called "Battle girl Tina" who directly references the character "Tiny Tina" from Borderlands.

Second one: Avatar the last airbender

In Charlotte's gym there is a character called "Elder Iroh" who references the song Iroh sings in Avatar "Brave soldier boy" (I think that's the name anyway, the one Iroh sings whilst mourning his Son)
