Based on my two playthroughs i pick Shelly without a doubt. Especially with how difficult it is to get good leveled pokemon at that point. Many other "hardest gyms" had weaknesses that were easier for me to exploit.

While that's weird, you can just fix it by typing in a level between 1 and 100. I assume it's Corrin's, so I don't really get what happened, but it's likely that someone made a it's-over-9000 joke and forgot to change the level back.

Honestly you should be fine removing Klefki with Metagross, and whatever screens it sets up with Brick Break. Afterwards you just switch in Blaziken, Protect once, remove Empoleon if you are fighting it with Hi-Jump Kick, use an X-Attaclk if you can, and you're good to go. Alternatively you can catch a Honedge, train it and abuse Titania's field against her.

I'm always confused when people talk about the lack of money in the early game because you can simply sell the rare candies and EV items you get. You can buy both later and the early money is VERY helpful.
It is hidden in one of the closets(as in not visible). I think it was in a Kingsbury house in the south.

As many people pointed out EVs aren't necessary to beat the game(although they WILL make your life easier). The EV items are available quite early, and each of them grants some number(I don't remember) of a particular EV upon knocking out an opponent. Other than that you just find a spot for the correct EVs, for which there are guides on the forums, and you're good to go.
