Hm, not sure if that's true about those of finding a Odd Keystone, but I can say that people generally had mixed thoughts on finding them. Some, like you, have had troubles even encountering one while others, including myself, have found so many that it is pretty ridiculous at times. I would just say this is a case of really, really bad luck and that you just need to keep on trying or put if off til later on so that you won't become completely frustrated and never try to mine again.

That would be the most optimal moveset imo for Flygon actually so you are good with that. The IVs are decent enough so don't worry about it and you can easily the change the Nature of the Trapinch to Adamant/Jolly with the Pokemon Psychologist in 7th Street. Also, if you wanted to actually get those bred onto the Flygon, check out Etesian's Breeding Guide / Recommendable Sets if you're up for it.

Which location(s) are you looking at for it? According to the Pokemon Location Guide (Rejuvenation), it is in Gearen City (this is something I'm not entirely sure on as I haven't seen one there in a long time since V5), Akora Forest, and in the Hidden Meadow during the morning.

As stated by above by Njab, all of the Pokemon will eventually be obtainable by the end of the game. The reason that some aren't in the game could just it being too powerful and therefore being implemented later on, not have any similarity to the area it could be placed in, or Ame just hates it (jk).

You're most likely not at that point in the game yet. The area that they were talking about was in the Wasteland. However, if you are at the point in the game, then you'll have to first solve the puzzle by turning all of the pillars you probably have noticed throughout the Wasteland to Red I believe. Once you do that, a door should open and from there, you can explore to find where the Squirtle will be. Also, for future reference, the Pokémon Location Guide v3 (Episode 15) will be a huge assist to you.

In the case of Gangsta, the manga continues past that moment so try reading it if you feel unsatisfied, which pretty much everyone was considering how meh the ending was. However, I have to say things get alot more crazy after that point where the anime stopped at so start from the beginning if you do.

As far as I know and since the part I am contributing to update the EV Training Guide included the Wasteland, the time of day doesn't influence the chance of encountering an Inkay, which is at/still 10%.

You must have misunderstood the guide a bit. You do have the right intention of going back to Episode 12 to breed the TM move. However, you must stay in Episode 12 and get the egg there so that the move can be passed down.

Can confirm that the Nature, IVs, EVs and Moves are all predetermined when it is concerning Shadow Pokemon.
