What might happen?

So I'm gonna start a new save file, and I'm curious as to might happen to the storyline if you never do the Hidden Library Side quests. Any of you know if it'll mess up the story or not? Will Karen, Allen and Alice appear at all?

The puppet master will only send 2 boxes instead of 3

Doing that quest, I think it let you boost Allen in Allen Vs Grunt fight, I think. I don't know, because Sakitron was boosted with the quest in West Gearen.
