Try searching the area more closely for entrances. You may have missed it along the way as both of them should be in the same area. And to answer your question, no you don't. We don't have access to the HM yet anyways unfortunately.

The Litwick Event requires you to have at least Surf. Once you have the HM, go back to Amethyst Cave and explore the cave, specifically the area of water near where you fought the Galvantula. Be prepared for tough battles, as one instance will require you to fight two battles in a row. For the Dusk Stone, I believe you could get it in one of the green bushes near the entrance towards Goldenleaf Town.

Check out the alleyways back in North Obsidia and Lapis Ward. Team Aqua is in the Lapis Ward Alleyway while Team Magma is in the North Obsidia Alleyway. -
We haven't received it yet and I cannot guarantee it'll be out in V6.

For Rejuvenation, its called a Link Heart. Now that I think of it, was there a reason it is called a Link Heart? I'm guessing it has to do with something relating to the Heart Gauge when purifying a Shadow Mon.

According to this Read Before Posting here!, Episode 6 is called Poison in Vein, while Episode 7 was Poison in Vain. Quite a nice play on words by Ame.
