There isn't an especific program to manipulate the save files, we open the game in debug mode and resolve the problem by changing variables, toggling on or off switches, moving the player character through non-passable tiles... depending on the nature of the problem. I use RPGMaker.

Yeah, this post should probably be in >this< thread. Anyways, that seems like a corrupted save file. It can't really be fixed, but you can use a backup. Here you have a guide:
