You can only get to this point after a certain scene in the orphanage. There are a lot of things to find in the Railnet, including Flash and an Aron :3 be sure to bring Rock Smash and Headbutt.

Yeah because you can stampede her team with Shedinja (you can catch Nincada on the shore you land on) bar her Rotom Wash, but that thing is Choice'd so it's easy to take that out as well. Just stay in with a Ghost type, then switch to a Normal type predicting the Ghost move and you get free damage off on whatever she switches into next, or if she doesn't switch you can kill her Rotom and then sweep with Shedinja.

Maybe it just hates you so profoundly that its happiness won't increase no matter what. I'd suggest consulting the happiness checker but there isn't one in this game (yet). -

Yes, it'd be very nice to see Nintendo continue to incorporate some swag religious mythos into the mix. We already have the Jesus mon (Arceus), maybe we'll get to see some Judas next? -
Nope, sorry. You can only have one save file at a time. Multiple save files are not featured in Pokemon Essentials, but they would be a nice touch in the future don't you think?
