I haven't heard about that, but it isn't against the rules at all. There are even official threads for requesting Pokemkn to be added to files and having someone edit your file to get you un-stuck. If it gets you locked out of the department store, that sounds like a glitch that happens under extremely specific circumstances that can probably be fixed with more save file editing.
