I believe this is still a problem. I was able to go back to a previous save file and just board the ship, however if you leave that area for any reason by flying or taking the train, as far as I can tell there is no way to get back. The train on Route 9 only lets you go to the same place (Route 9) or to Grand Dream Station, which is closed.
