Taking into account that the trees stop moving right after you defeat the pulse Abra I'm pretty sure that it's the Abra what's moving the trees around. The Trevenant is an interesting concept though and I'm sure some other fangame could use that idea for a puzzle.

A pokemon behind a substitute or in the semi-invulnerable turn of FLy, Bounce, Dig, Dive and Shadow Force is also unaffected by deceive. After the battle, the pokemon will get its original item back. Deceive won't trigger Unburden.

If you are in windows, you might be interested in using the save file manager for these things. http://www.pokemonreborn.com/forum/index.php?showtopic=20828 To move your save data you only need to move the data folder of the program, or use the export button. In general using this is easier and less prone to human error than manually doing things.

As far as I know, the only way of increasing the chance of getting shiny pokemon is the shiny charm. Shininess is computed by using a formula (which you can read in Bulbapedia) and is unaffected by the parents' shininess when breeding. What I mean is that you were just lucky with your shiny Carrablasts. The fact that a phenomenom is unlikely doesn't make it impossible to happen.
