(eehm, just a little nitpick, but i think you wrote the choices incorrectly, since giving the stone is supposed to save the Elder. )

 

Basically it really doesn't matter, you do get a karma point for not giving the stone iirc, but that doesn't affect the game yet.
Also the choices determine the order of some events, mainly when you get access to Magma Drift and the other TMs from the shop in Kristilline, and also how you enter the volcano, since giving up the stone means you can't get Magma drift immediately. But it's just small differences, and in the end you get everything no matter what you choose.

 

But there is a bug if you give the stone, that can prevent you from saving Amber. You can get around that though by progressing through the vulcano until you get Magma drift, right then leave the mountain and come back from the way you first used to enter. You can now do the event and save Amber.

 

So I recommend not giving the stone, just so you don't have problems with the Amber event.
