Welcome. Best tip for playing the game is be patient and don't rush. The difficulty is higher than a normal Pokemon game, but so long as you remember that Ame is tricksy (and she hides items everywhere) you really shouldn't find the challenge insurmountable.

I downloaded your save, but Rejuvenation spits back an error message if I go to load it. Does it work on your game, or is this the problem you're having?

So normally an error like the one shown in your initial post, the Errno::EACCES bit, means that there is a problem with permissions on the computer. You tell it to do something and the path is inaccessible. Normally this comes from the account not having authorization to do whatever you are telling it to do because its not an administrator. That's why I asked whether you had checked the permissions of your current user account earlier in the thread.
I had thought that in modifying your save file you'd done something to the path the computer was using to save the game, and this made it impossible for your current account to do so. That probably was the case, but without having your computer in front of me I can't check. My system doesn't have that problem, so there was no issue when I went to make a new save. That's my best guess anyway. If that hadn't worked I was going to tell you to download Pokemon essentials, copy the Reborn files into it, and then continue playing your game through that since it qualifies as a seperate game. Glad we didn't have to take that route since its more difficult.
And since he asked. @Lord Drakyle the issue has been fixed.

Okay. Still have some ideas. First, I had no problems saving your game when I downloaded it a while back.
Here's the save I made from it (I think this was yours anyway. The character's name is Alice and she's in the desert with 15 badges):
If that doesn't work let me know, there's still one thing I can think of but its more complicated.

I loaded up your file, and I think you aren't actually stuck, your victory just didn't get recorded correctly for whatever reason. If you try to leave the room you get pulled back up to Radomus. Tell him no when he asks you if you are ready and you'll be sent down the stairs. From there you can leave the room and proceed out.

Did you check the permissions from above?
If so, then go into the saved games section and create a second folder for Reborn (named something else to remind you what's in it). Then move all your saves from there (including the backups) into that folder. When that's done, delete everything in the current Reborn folder. That will leave it empty, but all of your saves will still be intact so you won't lose progress.
When the Reborn folder is empty start up a new game and try to save. If that doesn't work then delete the Reborn folder entirely (as in the actual folder itself rather than just what's inside) and start the game up again. Start a new game and try to save then. It either of those work move the save file back in and try to save with that one.

You're going the wrong way. The gate doesn't open, and I don't believe it can be bypassed until later. Go back to the lab you crafted the mirror in. Outside of that lab you will be in the black version of the cavern. In that room will be a trio of glowing stones embedded in the wall. Interact with those, and shine the Darchlight Mirror on them. That will transform the cavern into the white version. There will be a bridge across the chasm in that version which you can cross to find your way forward.

They're in four fixed places, but I don't know if there's a pattern to how they appear. They are all relatively south however. If you've reached the rail-yard you're too far north.

Okay, and you've tried the back-ups right? You said it didn't happen with Rejuvenation, so it sounds like its specific to the Reborn folder. I know Lord Drakyle suggested it above, but just to check, have you tried running the game in Administrator mode? If not try that.
Otherwise, go into the save folder and check the permissions for the account you're using. In your case it looks like it would be "Audrey Mac".
Mine looks like this (with all personal info blacked out because I'm kinda paranoid):
This should show whether you have permission to change the file. If I understand the meaning correctly at least.

Wrong game.
Nope. The Flying gym is the last gym available in Rejuvenation at this time. IIRC there should be a message that you've reached the end of story content.
