Have you finished the game up to karma files?

yep i did a few years ago on paragon. was watching yt playthroughs and they just die after battling? They're just variya's puppets it seems. Some beings with powers of sapce and time shouldnt really be that constrained in a game that actually takes the lore of pokemons into such consideration.

I'll be putting my reply in a spoiler text, in the event you haven't played Renegade, since that route answers a lot of questions & concerns you have with these characters.

Spoiler

To start, they don't appear to die after Paragon, or at least, nothing confirms that they have. We contained Tiempa with the Red Chain, and presumably Spacea to, but it is hard to say with it cutting to black. I assume that will be answered in v14 however. There are also sprites in the game folder showing Spacea contained by the Red Chain, which appears to be unused, so that could be used at a later date.

As for their purpose, you are correct on the fact that they work under Variya, yes. Their purpose is to essentially build our story, and set motions into play. That does make them a background character, yes, but it also shows that pretty much every action, and every event outside of Xen, was orchestrated by them. As shown with the NPCs scattered around their base before fighting them.
The two books belonging to each respectively goes into their backstory as Interceptors, and how they came to become who they are now. Even in Renegade, they directly state that they saved their world by helping stop the war, and as such, ascended to their current form. Do also note that they are like us, a host, rather than the original hosts of their body, so there is a lot behind that lore that is yet to be explained. They do however state that they are only a fragment of who they are, being imitations of the real Palkia and Dialga, likely hinting to the demise of both when Arceus fell in the old world.

In short, they are not the true Palkia and Dialga, and having them be more prominent throughout the entire story would frankly ruin the pacing of it.

Yeah. If you wanna catch up on renegade, I can link you a video to the current versions content, as it is recommended to have played both routes for a full understanding of the lore and what not.
