With the difference in quality, I understand completely.  The only rom hacks that I really (might) recommend checking out is Prism and Adventure Red.  I haven't finished either, so I can't really comment on the whole game but they each have their charms.  

If you have any Gen 2 nostalgia, but want the features from later gens, then you might like Prism.  

I never got far in Adv Red before my hard drive crashed, but aside from some errors, it was interesting to see a recreation of the Pokemon Adventures manga.  Development is in question now though.

Aside from Zeta/omnicrom, I don't really know of any other fan games that you haven't listed here.

Can't really help with Pokemon too much as the only old hacks I liked were the ruby destiny, but those did not age well at all. Raptor is good for a laugh at how far fan games have come (that was one of the first fan games every made), but you really won't find too many of these around tbh.
