Flash is located deep inside the Underground Railnet in a Rock-Smashable wall. The route to Beldum is coincidentally also the place where you can find Mudkip after talking to a certain NPC. Try looking behind one of these red and blue beams on your way to the Spiritomb place.

What do you guys recommend for an in-game Gengar moveset? That includes an item, nature, and EVs. Shadow Ball is basically a given STAB. And Destiny Bond could be useful. Any other suggestions?

I can confirm that it is not possible to get the Link Stone at the Grand Staircase after some point in the game.
