Notice that in several Sonic games, when you make robot enemies violently explode, the animals inside are protected from the destruction by little force fields. I guess deep down, Eggman never really wanted to hurt anyone.

Eggman never put those animals in to "protect them" he did it to further his own goals of world domination.
