iirc it can't do anything to Shedinja, making Shedinja the best and easiest counter for it.

You could alternatively use Perish Song with a Pokemon like Altaria or Mismagius, or Destiny Bond with a Pokemon like Trevenant.

Using an electric type should help, I had no trouble using a Manectric You could also cheese it and use a Destiny Bond/Perish Song Pokemon if you're really having problems.

Destiny Bond / Perish Song:

Misdreavus - In one of the Gearen Apartments at the top room, check the boxes at night

Swablu - Floats around Sheridan Village

Phantump - Behind the waterfall in Goldenleaf Town at nighttime, bring a Gourmet Treat

Yamask - Goldenleaf Gym

Electric types:

Electrike - Chrisola Hotel

Mareep - Teila Town

Helioptile - Chrisola Casino

Nincada - Terajuma Jungle or Route 6

These are all from the Location Guide, so I'd check there if you want to look for any other Pokemon~

I used a magneton with sturdy and discharge to parahax it. I think you got it as a reward for doing help requests. Also Confuse ray Crobat for parafusion. It works, but it's risky. Destiny bond is safer.

I used quick claw altaria with perish song. So I just soft reset until I got the quick claw off and easy perish song to kill it.

I used that for every boss in the game so far actually... it is cheap but effective.

Ok, what level do you think I should level up Mareep so that it can beat Kyogre.

After it learns Light Screen/Charge(50-ish for Light Screen by natural leveling up unless you have the TM)? Due to most Kyogre's attacking move being special(can't do much against Sheer Cold though, unless you outlevel Kyogre since Sheer Cold accuracy is based on level gap)

I defeated Kyogre by using Ludicolo's Leech Seed(egg move, need to breed for it from Cherrim)-Giga Drain, this fella is a natural counter and check to most water types
