I think both of your theories are still correct, but difficult to know which one will be the right one.
Like said from you, it's possible that Archetype and Interceptor's powers work together, but not directly, thanks to some similar features they have, like same transformation (Erin returned to golden hair when she activated her powers, MC got blonde hair undergoing "Interceptor's form" and Melia and MC had a change of clothes when undergoing their respective forms), possibly sharing Zeight (Melia has Variya sleeping in her and MC has Adrest) and they can like activate a "god-mode" for a while. Still, we don't know if Melia has already died once, but maybe, she died as Maria/Marianette in the past (psychic powers = Indriad) and reincarnated into Marianette(the prologue still make me confused, after all this time). Like I said, I don't know if she actually died once.
Maybe, it's true that Crescent is the true co-host of the Interceptor's life force and died once with Clear, and, despite her behaviours, we can see that she care about MC/dominant student (meaning that she accepted her role as co-host), as she continued to implore to us to stay away from main gang and dangers and went in panic after she bring Aevis (in my run, obv) back to life.
She made me feeling really sorry for her, actually.
Still, her protective instincts and maybe her jealousy took her to manipulate Zeight and letting her being the Co-host of Interceptor's power. We don't know about her true powers, yet.
They are good theories, though.

We haven't seen it in quite a while and we've seen that it can go behind her back without her knowledge. It's possible that Gothitelle can use it's psychic powers to disguise itself as Crescent while the real Crescent goes about her business as Madame X.
SpoilerThat Gothitelle is pretty powerful and really mysterious, as having strange behaviours in the time we couls see her. In V13, she:
-Attacked Neved in S.S Oceana, and she had fun, actually;
-Teleported Zetta and Jenner in the mysterious psychic dimension (has it a name?) connected to Narcissa's Dusclops's rift for Geara's "exile";
-Teleported MC in Team Xen's HQ and making him/her/them stay in a "1 week-time-limbo", without Crescent's knowledge;
-"Attacked" MC in Sheridian Village and, if I remember correctly, it says that she has eyes on us (plus, this battle grants you to obtain Gothita, instead of Chrysalis Manor's events and Marbe Mansion in past. And, she has two shields in Intense Mode, just to remember it.)
-Disappeared after Valor Mountain's events, starting to not appear at Crescent's side since Kieran and Clear (right name?) attacked Saki and others.

also that female, we are not even sure if that is Madame X. Besides Vitus, all main antagonists in this game have all been females
Maybe that character is
SpoilerCrescent, who has lost all of his friends, with MC's past counterpart the most important one (despite she took him/her/them back to life), so maybe this character can be her, but she's still an enigmatic character, I hope for more development.

She definitely messed with some shit she didn't understand because recall that she was upset when the MC had suddenly shut her out and seemed not to remember her hence her creation of Nancy.
The entity that had implanted our character said that she'd given Crescent knowledge of our "new" name but apparently of nothing else therefore as far as she is aware our amnesia must be related to the process she used to bring the NPC MC back.
I also noticed something interesting while watching the MC's nightmare realm on YT. If you don't play as Aero, he dies jumping in front of Alian I believe it was to protect her.
The MC does this same thing for Melia in the post-apocalyptic AU so if you play as Aero which I do, that scene is twice as fitting.
The NPC MC (the dominant one) often talks as "me" or "I" in some moments, like when giving us the Interceptium-Z or with Puppet Master, or when Crescent took him back to life. In Puppet Master's fight, he said like "I am Aevis! I am our bravery! We are *interceptor's name*!" I think he knows his friends merged into his soul and he's the only one which can control this merge and talk, but I still like when he's speaking as only himself.
SpoilerPlus, I have choosen Aevis since his new design (black shirt, brown hair and green scarf) and, in the past, I saw him sacrifice for saving Crescent's life, letting her fall into the rift and be the one who will took Nihilego's attack.
In short:
MC/Interceptor is an unknown entity from another world who replaces NPC MC in his body, who is aware of having the knowledge of his friends' souls merging into his own soul and he's sleeping into the deeps of our soul/mind, right?

SpoilerLike you said, she picked 3 boxes. 2 are sure Nancy and MC. Maybe the third is the one which Ren gives to us in Alamissa. Or maybe the one used for our "first death" in Valor Summit. But obliviously, she means us.
Now talking about MC's deaths, in Zenith, the computer (start chapter 15) said that our body got "3 deaths": I recognized only two (lava and Decimation in ruined present). Is the third one turned into stone or whatever in the past?

SpoilerI didn't remember the thing "my beloved" told from her...interesting...this makes sense for each time she begs (coldy, too...) MC to stay away from some dangers.

yellow text color in game"You're my best friend, Crescent" ) and (only Intense Mode) he/she/they have a Mystical Pokémon (Aevis has Keldeo, which greatly makes sense for what he told to us in Nightmare Realm and for his behaviour). We just met our past counterpart and we got the power of the Interceptium-Z and Interceptor's form (it's like Super Saiyan) and we saw that Crescent is really important for our character's development (which I really like this fact). I hope more of this in the next version. -

It looks like a new aipom every time as they change gender sometimes, but I'm not sure if I need to be killing the aipom to "spawn" a fresh encounter, or whether I have to reset the game every time. And is this true for all static mons?

I got Shiny Aipom under the tree in Route 2, so you can find it, just run away or fast reset (F12).
SpoilerI got Shiny Gothita like that, she's in a Poké Ball after defeating Crescent's Gothitelle in Sheridian.

I remember that Jan and the others once said that maybe Rejuvenation will be finished in a future V15 or V16. It makes sense that they have the same level cap. We know that Damien wanted to leave his role as Dark Gym leader.

IDK if you already started playing but the third patch for the game came out yesterday so make sure you have the latest version (13.0.3)
If you want a plot summary this walkthrough might help you. It's main goal isn't to summarize the plot but it does skim on some plot details that might jog your memory. (Also it's not up to date with 13.0.3 which apparently added some useful items across the world)
In V13, the game is changed even more, I suggest restarting, the game is changed so much and now I understand why they took so long to make V13. Not only the last chapter is really long, but even the past chapters are changed in MAAANY things.

Recently, I thought that I should train my Pokémon with EV training in my Intense mode run. For example, I wanted to train my Monferno in Attack-Speed and my Bronzong in Defense. So, my question is: how much EVs a single "EV Meltan" can give?

Yeah, the game crashed when I changed screen size. Luckily, I have two copies of the 13.02

I suggest you using an Hariyama with Knock Off and Vital Throw, a 70-power move really useful. Try to get a Xatu or a Swoobat for her Bewear.

It's pretty good, very different pokemon from Gliscor. Best use for this Roserade, in my opinion, is a Technician Vacuum Wave Roserade with Modest nature. It's comparatively frail and not too fast, if anything, i would compare it to something like Chandelure. Still, its a very good pokemon in it's own right.How can I get this Budew?

I think I'll add him in my Intense Mode character. I'm using many Pokémon I didn't use in my other runs.

The first is supposed to be Maria...and then Marianette... The mansion is Maria from our past, Melanie is in the ruined future. And we have the Marianette from Chrysalis Mansion, who says she won't forget about us again. I think that maybe we saw Maria and counterparts in multiple timelines, or maybe in different moments of one timeline. But if this is correct, we have to figure out which one of this made Melia's birth.
