How do you encrypt PBS files and such so that your game is only a playable executable?

When you upload your game, you generally delete your PBS file. Deleting the PBS file pretty much makes it so that people can't mod or make changes to the game. The only thing you decrypt for a game is the data folder which with RPGmaker is generally counterproductive because you can easily decrypt it.
