Where do I go next? [REJUVENATION]

Is there a way to get back to the rest of the map after accessing Grand Dream City? I forgot to do the helper quests there before following the quests, then I reached the end of the episode and I haven't figured out how to go back yet and last I checked the train's still disabled. -
Oh, THAT cave! I kept checking the one where you make offerings to Celebi- that explains why I was so confused. Thank you!

I'm stuck on the lighthouse mission- I've gone to the three lighthouses, then the first note said I was supposed to go to the jungle cave, but I went there and there's nobody there- and the youtube videos don't help because it looks like the cave's been redone since then and there's no rockclimb option. Is the quest still doable or am I missing something?

Uggggh I'm not sure what I"m missing. I'm on route 4, trying to find the various clones of our ninja friend.. I see one on the beach, but the only way I can see to get there is by the railroad tracks, and I can't walk on those. What am I supposed to do here? EDIT: DERP found it. -
Something seems amiss with the Rock pokemon typing- fighting moves don't SE vs it, it doesn't SE ice types (in fact, it doesn't effect dark or ice at all, since a sneasel ignored my rock moves) and various other problems. I feel like it may have its typing chart mixed with another type.
