Th earliest one that I can remember of is the one you get from Dwagonite at Oceana Pier (Help Dwagonite first by finding all three envelopes on the ground around Oceana Pier). You can also get a thunderstone from one of the apartments in the District of Hope in GDC.

It starts with Chapter 6 once you are able to get back to Gearen again after certain events. It is a side quest for letter delivery. This might help you. And the earliest Thunderstone you can get is from Mining. Once you get the Mining Kit on Chapter 5.
