Lin doesn't share the same objective as the rest of Team Meteor, and Team Meteor's leadership has known this for a while now - but they don't have a way to deal with her, and saying "you're no longer in charge" to her face is... blatantly unwise.

I mean, that assumes Taka survives on either route through postgame. If you're on the Zekrom route - there's still another chapter and a postgame Taka has to get through. I won't be shocked if Zekrom Route Taka survives, but I suspect that in the end, the death tolls will be balanced on both routes. (I could absolutely be wrong, and a "Taka Lives" ending would be great! I'm just speculating aimlessly.)
