Addition for the walkthrough:
In the Blacksteam Factory when you're in the cage room, you can teleport Lickitung under Ditto to receive a rare candy.
If you freed Ditto first it is impossible to get.

solved via redownload of the game.

Well a Voltorb didn't kill itself to open a door in the 1st gym.
Funny I thought.
So I have gone further.
Next, Voltorb followed me, but together with the other one.
Beat the leader.
Saved and started the game later again.
Then after the title screen comes an error.
Reverting to an older save didn't help.
And I use the sandbox mod.

It would be better to revert to an earlier save state or will lose your team and items.

The shop owner and the guy from main building repeat their lines too but not the doc.

I can't progres this side quest.
I'm in the unerground and Dylan wants me to get acqauinted with the doc, shop owner and the guy from main build. Done.
But Dylan only repeats himself...
What do I need to do or can someone fix it?

It's in her gym. You need to solve the last tube puzzle with the hidden hints.
Solution:
1. all 4 poisons
2. red-green-blue
3. red-green-yellow

Talking with all the people in the gym, going to grand stairway, going to the psychiatry( building in the middle of Lapis ward).
I think that this is the rough order of events.

Well I'm stuck in the underground part where Dylan tell me I should talk to the shop owner, guy in main building and psychologist. Done, but here still tells me this when I talk to him...
What should I do?

Sandile is in the Tanzan Mountain first area. Where you have access to the lake, forest + railnet and etc.
Maybe just a case of bad luck.

This one appears after some story related event. So you need to advance the story first a little bit more.
But I can't say when it appears, I think it was after Wispy Tower.

Overprotective mother who is the champ. Why not. In the right context, it may be interesting.
Why is the mother overprotective?
Maybe was there some kind of accident in the past which the MC doesn't remember/knows.
That your friends tell you to beat the gym leaders feels weird for me, they seem to have gathered there for a reason, since one of them didn't know the way to the city
As well, the red orb at a fancy party and is presented in the ball hall.
Would another event setting be better? Why is it held?
Was the red orb lost? Was there an artificial one created?
Or is it an item to boost pokemon battle power, like a boosted eviolith.
Lazy or rather unmotivated gym leader reminds me of him.
I thought the guy who traveled with the MC may be related to Team Bad Guys at first.
Still think that your friends were connected to them, maybe Team Bad Guys hired or gave them the info for red orb for their own distraction plan to steal it.
MC can battle and can sing and is well off because of her mother. MC is too blessed for my taste.
The reason to enter the party doesn't sit well with me.
I'd favour a battle for entertainment. Why not hire the person who beat the gym leader who rarely get beaten. At the same time you can introduce a rival.
