You need to freeze the water in the cave to get past the current, try using blizzard while battling a wild pokemon in the water. Also there are four total underwater cities (K city, two F cities, and a S city), all of the keys can be used, but not all of the houses can be opened. No, but there are other places where you can interact with the field effects such as the Sableye cave in Iolia Valley and the room with the crystals under the Grand Stairway. And what are the currents you're talking about? Go to the far left top of Apophyll Beach, there you'll find the dive zone for K city with in the middle the cave.
