Something similar happened to me, I noticed it twice that my money disappeared and i think both times were after you control other players, if you check their trainer cards they have zero. Maybe it passed to us as a bug

So I somehow got it to work, the only thing I did different was I caught one out side of the safari zone and somehow it fixed
