They are in the gym, you just haven't taken the right path to meet them. If you get to a big open room try dive up, you'll be underneath the battle area.

I seem to have missed the part where you were meant to interact with Simon to start the super rod/toxic quest. I've finished ep 16 and he is not at his house or at the cemetery.

Would it be possible to add the rod and toxic to my save? I really would like a cloyster and toxic for my Milotic. Thanks
