I got stuck here for a while, too. You can progress the story by falling through one of the holes or going through one of the caves to get to the underground area.  Then navigate to the bottom right area of the underground to find a cave exit. Going through that and exploring the new area will progress the story.

I don't think the weather mattered. You should be able to access it normally. If not, try to access the path after beating PULSE Abra. It should definitely show up after that event.

There used to be a narrow pathway leading to a train south of chrysolia woods. I found it by chance, and I don't specifically recall what the weather conditions were. The train had something in it, I can't remember what exactly, but I want to explore it again anyways. I looked around in the forum and nobody seems to be talking about it, so has anybody found it?

If I recall correctly, there was an egg aboard the train along with an inventory log.

Reading through all the journal entries in the secret cavern about how the train conductor was stuck in an inescapable labyrinth when all he wanted was to return to his daughter and gift her the Eevee hit a nerve.

I would love to have a secluded cabin in the Adventurine Woods. Although, that might mean occasional visits from Nyu and his gazillion Pikachus. Probably best to find someplace else.

I agree with you for the most part regarding the battles being somewhat unfair at times. Visually, I think the game is very appealing. I was looking forward to Grand Dream City in V9, and I was not at all disappointed. The sidequests were enjoyable too.

By arena do you mean his house? If so, you have to download the new patch. I had the same problem, the patch fixed it.
