There are a lot of things that can cause it. Could be the game or you, if you are using things like cheat engine or so.

Same. Timid Shiny Delphox? Definitely worth keeping. Having a good nature is the most important imo. You can always EV train if you find particular stats lacking.

You can always change the pokemons nature later in game, IV's are the only thing you cant change. So IV's are most important.

Its not that hard, I have made a video for every Gym. I beat them all using only 1 or 2 pokemon and no items. You can check it out here. If you just get the pokemon I used, or pokemon with a simmilar typing/attacks, and a few random ones you wont have a hard time. Now put in some training + use some potions/revives and it will be a 100% win.
