To investigate something like that, they/we (we the community) would need your save file, the file you uploaded is the wrong one. Your save files are at the following path:

 

C:\Users\YourUser\Saved Games

 

In a folder called 'Pokemon Rejuvenation' there is a Game.rxdata and this file got the data we need. With this file they/we can see where you are at the game and they/we can also see or re-produce the error/bug.
