Transformed Pokemon

So I have no clue what happened, but my Roselia (lvl 44) in my PC suddenly became a Primarina, identical to the one I currently have on my team except it retains the level of the Roselia (my Primarina is lvl 46). 

I was in the cave area with Aron and I caught two of them, didn't like their IVs, put them in a box, went into the cave with an empty slot, then I caught an Aron that was satisfactory, then checked my PC to dump it and voila, missing Roselia

I unfortunately saved after I caught the Aron and that apparently cemented my loss of Roselia

Any ways this can be rectified?

(PS: I was also using a script that allowed me to use Flash without teaching it to anyone, was wondering if that might be the culprit?)

I can't say I know what the culprit is, but shouldn't there be  backup saves made automatically after each save in your saved games folder?  You can always try renaming an older backup to game.rxdata and starting the game to find one from before this transformation.

You seem to be using the modular pack for reborn. Usually, reborn saves up to 50 backup savefiles, if I'm not mistaken. This mod allow to save more than 50, if you let it. You may be able to recover older savefiles. Check on > Users > PC name > Saved Games > Pokémon Reborn (I may be wrong because I'm not acquainted with the address in English, should be something close anyway). If you are not able to recover it, try troubleshoting section. They Will ask for your savefile there só they can fix it. I'm on my fone now, I would paste the link here but you know how this thing can be problematic. Also, If you are not able to recover your Roselia by any of these means, I can breed you a brand new one. Good luck

Unfortunately I only loaded up the mod file briefly to use flash, so I don't have extra save files on the saved games section.

An interesting note is that after some observations, I noticed that the culprit may be that the PC in the game has reverted to an older version; my Nidoqueen which was definitely level 45 (for battle with Aya) and my Medicham (in training) have been reverted to lower levels.

I will cry a little bit on the inside for the loss of Pokemon, but notably just wanted to point out that these things happened for bugging purposes. It may, however, be a problem with the mod and not the game itself, and probably shouldn't be on this forum....?

Well, when in doubt it's always best to report these kinds of things.
What mod where you using exactly? I have never heard of anything like the problem you describe and I can't think of any way that could happen.
